Just to clarify, are you saying you put on a screen protector, the kind that has you spread adhesive over the entire screen first then usually requires you to cure it with UV light? That's the only kind I can think of that would come up with bubbles, and then only if you had failed to cure it sufficiently so parts of it were still liquid.
If you could tell us about the kind of screen protector you're using and include a picture, that would help a lot with us being able to assist you.
