some applications will not open
some applications will not open and folders etc are not visible on the deskstop

You'll need an external bootable drive or the original OS install disk so you can check your internal drive for errors using Disk Utility.
Did you just upgrade your OS? If you did the installer might have removed older apps which won't work with the newer OS if you told it to.
