Issue after replacing optic bay

I have mid 2012 Macbook Pro 13''. I've replaced optic bay and insert second hard drive (SSD) on it's place. But when I wanted to erase SSD via Disk Utility - there begin the problems. I couldn't do that. Then I put SSD to the main bay and replace HDD to the optic bay. Everything was fine. I install Mavericks 10.9.5 on SSD but when I load it my HDD works very slowly.

At my ex-MacBook Pro 2009 there wasn't such issue.

I read that EFI 2.9 update will fix it but I couldn't install it - the warning that this fix is incompatible with my OS appears.

Please help me)

First here is Apples guide on firmware updates: EFI and SMC firmware updates for Intel-based Macs. You must first check your system before you try updating and you need to use the correct firmware set for your system.

But, I don't think that will solve your problem sadly. The problem you are encountering is a SATA port issue Intel's has with some of its controller chips depending on the i7 chip being used. Here's a note OWC has on the problem: OWC Data Doubler review the red text at the bottom. I should point it makes no difference who's carrier you use as they all have the same problem.

What to do: I would return both the carrier and SSD and instead go with a SSHD unit. Seagate makes a good unit (we have over 300 now in use). It will give you the kick in performance you are looking for while not quite as fast as a SSD its dam close.

So there is no other way to fix it except change the SSD to SSHD?

Thats what I recommend. As I expect you want your cake and eat it too here ;-} You want the deep storage of a HD but the snap in having a SSD. Replacing your HD for the SSHD is the way to go. Sorry ;-{

Thank you for your support, Dan.

What I've done: I replaced Sata 3 HDD with SATA2 hard disk drive. Everything works fine now.

However I very surprised with this issue in last powerful notebooks...

Be careful here! If you put the SATA II disk into the Optical carrier you need to get a drive which has crash protection. The HD SATA port in the system offers crash protection for the drive, the optical SATA port does not offer it. Otherwise don't move the system around to much as you will kill the disk.
