New battery is not charging.

I just purchased a battery from ifixit. Right after installation, I turned on the iPhone and the battery % was at 100%, within seconds, it started to drain. I left it sitting for another 45 minutes, it is down to about 66%. I plug in the phone and the phone shows charging but the battery is still draining. I've tried to reboot, turn off push notifications but the battery is still draining and I cannot charge it. What could be the issue? Am I supposed to let it die completely and then try to recharge it?

I don't think it should be draining that quickly. And you shouldn't have to drain the battery completely before charging it. It's a good idea to let it drain completely every couple of weeks however.

Try a fresh start and restore the iPhone OS (and don't restore from a backup). I've found that my iPhone's battery lasts longer after a clean install. The OS might seem more responsive as well. I'd wait and see how the battery performs before you begin to add all your applications back, importing your contacts, etc.

make sure that you have the right battery! I accidentally did the same with a iPhone 3gs and a 3g battery. If you have the wrong battery or a bad battery you will soon get a constant reboot once the batt dies.
